Whups.  Fixed for in 0.9.0, which should be tomorrow.  (It would be tonight/now, but I'm so tired I want to do a release sometime tomorrow when I'm more awake.)
Drag Atlantis out of the dock.  (Dock will cache the user icon.)  When the program isn't running, open the Atlantis.app bundle and replace 'atlantis.icns' (in the Contents/Resources directory of the bundle) with whatever .icns file you prefer it to use.  Then, run it!  Tada, the badging will now be atop whatever icon you preferred.

i don't know how to open Atlantis.app bundle except in terminal, but then i don't really know how to replace the icns via terminal. is there a way to do it from the finder window?

i totally agree: $10 is nothing for a great program that people use all the time. like i said in my first post: i'm buying it as soon as you launch the shareware version. you deserve it. =)
